The main cargo hold has been transfomed into Josiah's workshop where he designs and builds the weapons he sells.
The only other difference is the A.I. controlling the ship which Josiah calles Phoenix. Phoenix was the product of a failed program that Josiah got a hold of and modified for his own purpose, it's based on the memories of his past girlfriend that died while serving with Josiah. Phoenix has full control over the vessel it inhabits and can operate without Josiah's presense.
